I just tried the new NetCDF 5.2 fat jar (netcdfAll-5.2.0.jar) and it solves the 
problem with system output being disabled.
 
As you stated in your diagnosis, the problem was with HDF 5 files closing 
System.out.   In the new version, System.out is now working just fine.
 
Congratulations to you and the UCAR team on the newest release.
