This may be of interest.  I've been working on a netCDF filtering program.
While the particular filtering criteria I use won't be of any interest
outside my particular data, I have developed code in C which allows 
me to use the traditional unix approach:

 cat data.cdf | filter (some arguments) | filter (other arguments) > newdata.cdf

The filter program reads and writes normal netCDF binary files.  If 
this would do you any good, you're welcome to it.
