Maybe it would be easier if you conceptualize the task instead as one of copying only a subset (one) variable from the source file to the destination file? In that event, R and NCO can accomplish the task easily, and I assume python as well. If you have a particular API in mind and don't see how to copy just one variable, feel free to ask about that.
