CPP is the C preprocessor, CC is the compiler.  I think you want

> FC=ifort F77=${FC} CC=icc CPP="icc -E" CXX="${CC}" CXXCPP="${CPP}" 
> CFLAGS="-O2" FCFLAGS="${CFLAGS}" F77FLAGS="${CFLAGS}" CXXFLAGS="${CFLAGS}" 
> ./configure --prefix=${HOME}/netcdf3
