Sure.  look at the Mathematica help  (there is a less polite internet 
abbreviation for this, but I have refrained from using it), such as at:

erence.wolfram.com/mathematica/ref/format/NetCDF.html

or more importantly built into Mathematica.  Notice that the "export" command 
can take elements, and among other things the elements can define dimensions.
