Its coming from the berkeley data base (je.jar), trying to write to

/home/tomcat/tomcat-main/content/thredds/cache/collection

stop tomcat, delete everything in that directory, make sure tomcat has write 
permission there,
start up again and see if you get an error.

Here is the link on NOMADS that works on 4.1, but not on our 4.2.9 development instance...
