Hi Brad: Both ToolsUI and IDV come as jar files, you dont need webstart. Both applications can access the data on your thredds server without using the viewer links on the HTML interface. As for viewer links, you could maintain your own webstart repository for those apps, and add custom viewers: http://www.unidata.ucar.edu/software/thredds/current/tds/reference/Viewers.html your users could just ignore the default ones. We dont currently have a way to modify those.
