If you are only using the classic netCDF formats, then you don't need to install HDF5. In that case, configure with --disable-netcdf-4. If you do install HDF5, get 1.8.4-patch1 or better. In that case, configure netCDF with --with-hdf5=/install/location. As for netCDF, get the recent 4.1.1 full release.
